The oil in my pre-1979 Honda 9.9 is up to the correct level on the dipstick, but it's as black as your hat. When changing the oil, is it going to be worth running the engine with flushing-oil for a minute or two, or is that going to be a bad thing?

If the oil is black it's doing it's job and taking the crud build up out, change it and run it for a while (a few weeks boat use not just 10 minutes idling) and if it's still black think about a further oil change, I wouldn't use anything other than the normal oil.
It's a very basic engine and doesn't need anything fancy.

Take the good advice from DF. Mine is the Honda 15 and does 500 + miles every year. Looks like Guinness when i change it yearly but still feels oily between your fingers. Honda say 10w 40, but 20 w 40 is just as good in the uk. £6 a litre, Tesco or Band Q is all you need.
