My Honda 9.9 starts and runs well, but after running for 20-30 minutes won't shut down off the kill switch or the key.
Has anyone else had this problem?

I've had that exact problem. It was a duff connection in a connector I did not even know existed, tucked away near the engine. The cut-off is a "make" switch rather than a "break" switch so if the connection is not made it will not shut off.

Check the wiring from key to engine.
